2) Do you work at Downtown?

1 is corrrect if you are referring to "downtown" as a generic term for the central part of a city, in which case it is not capitalized, i e downtown Seattle. If you work at a business called "Downtown" 2 is correct, with the capital in downtown.
Correct answer:
1) Do you work Downtown?..

Number 1 is correct, at least in American usage.
I say that because preposition use varies in some cases among English-speaking countries, eg. "I like to play golf on weekends"=American / "I like to play golf at weekends"=British
