Mr Morrison and Social Services Minister Anne Ruston have warned institutions they may lose funding and tax concessions if they fail to sign up by Tuesday's deadline and will be named and shamed.
"All institutions are doing in not joining is doubling down on the crime and doubling down on the hurt," they said in a letter to 25 institutions.
"We consider it to be reprehensible that you have failed to sign up to the scheme."
The Jehovah's Witnesses is among the organisations that has refused to sign up, arguing it does not have the institutional settings of other faith-based institutions that the redress scheme is designed to cover.
Senator Ruston is set to name the non-participating institutions on Wednesday, when she will announce what action the federal government will take against them.
"We urge you to join the scheme not because of concerns about being identified, but because it is the right thing to do," the minister and Mr Morrison said.
"It is the right thing to do by survivors and their families and it is what every, decent, honest, Australian demands."
The letter confirmed financial sanctions including the removal of charitable status and tax concessions were possible.
"Institutions that do not provide a clear statement of intent by 30 June 2020 will be publicly identified and the government is considering other actions including the appropriateness of future funding and tax status."
The letter was sent to 25 institutions on Friday, urging them to commit to join the scheme by Tuesday.
Those 25 institutions, which were either named in redress applications or the child abuse royal commission, are holding up claims from 103 survivors.
Legal service Knowmore's principal lawyer Anna Swain said survivors hoped institutions did the right thing, but expected some victims would miss out on compensation and acknowledgement.
"There will be many people who are left incredibly distressed and disappointed," Ms Swain told AAP.
Religious, community, charity, education and sporting organisations have had two years to opt in to the scheme.
Ms Swain said survivors wanted action against those that refused to join.
"They will still continue to fight and they want every possible action to be taken to try to hold these institutions accountable."
As of June 12, the scheme had received 7133 applications and made 2501 payments totalling almost $202 million.
A further 623 redress offers are awaiting an applicant's decision.

Yes mikeflood. I have some old jworg calendar cover pages and from what I can see, the good guys were clean skins up to about 1968.
On a 1971 calendar beards were being worn by the good guys including jc.
I think it was due to a Questions from Readers query on that very subject around that time. You know, when jw's did actually study the bible and did meaningful research,,,,,,,,that woke many of us up.

p.s. Here in Melbourne Australia beards are still frowned on by many Elders and they will not allow a visiting speaker to address the cong if he sports a trimmed beard. Even a mustache draws attention and criticism but is tolerated.

Last week, a federal parliamentary committee made up of Liberal, National, Labor and Greens members unanimously recommended identifying "recalcitrant" organisations ahead of the June 30 deadline.
This week, the committee chair, Liberal senator Dean Smith, wrote to state and territory attorneys-general escalating that demand and encouraging them to adopt the proposal.
Institutions have until the end of June to sign up to the multi-billion-dollar scheme, aimed at compensating victims of child sexual abuse, before the Federal Government publicly names them for holding out.
So far, 545 applications for redress have been delayed because 284 non-government organisations are yet to join the scheme.
Senator Smith suggested it was not enough to simply name the holdouts, and argued the committee wanted explanations on why they were not signing up, names of office holders in the institutions, what date they expected to join the scheme and the financial benefits received through public funding or their charitable status.
"The National Redress Scheme is a shared responsibility between the Commonwealth, the states and territories, and a step like this requires their full co-operation," Senator Smith said.
"We owe it to survivors to take every possible step to ensure institutions are signing up to the scheme ahead of the deadline.
"Governments across Australia have already foreshadowed the naming and shaming of these institutions, but survivors deserve more immediate action."
The scheme will have been operating for two years once the June 30 deadline arrives.
The committee made 14 recommendations to improve management of the redress scheme, and its report said ongoing public debate had already prompted some institutions to join.
"It is also mindful that in some cases — the Jehovah's Witnesses has emerged as one in the evidence given before the Committee — moral pressure applied via public discourse and the media may not be sufficient in and of itself," the committee report said.

Senator Smith, who is the Government whip in the Senate, also wrote to Social Services Minister Anne Ruston.
Senator Ruston reiterated her warning last week that "all bets are off" for institutions who held back from joining the redress scheme.
"Institutions named in applications have been warned that failure to fulfil their moral obligation to join the Scheme by the June 30 deadline mean they will be named and shamed and will face other sanctions," a spokesperson for the Minister said.
"The Government will consider and respond to the committee report and provide it to the Redress Scheme Governance Board of state and territory ministers.
"The Federal Government cannot make unilateral changes to the Scheme. Changes must be agreed to by the Commonwealth, states and territories."
