I don't think they view it metaphorically; they only apply it to their meetings. It doesn't apply to other religious groups (because they believe the Trinity etc) and it doesn't apply to individuals meeting with others privately (because 'no prophecy springs forth from private interpretation').
God's spirit only is present at scheduled meetings of JWs, that's why they don't have emergency meetings. So Jesus'words are true, but he didn't remember to spell out the contingencies of 'being with them' and who exactly 'they' are or just what time he'd show up or not.

Remember, they also use that verse to give some oblique carte blanche to their secret tribunals. After the paragraph about resolving disagreements with your brother, there's a couple verses about binding and loosing things, then that particular one. According to the Borg, it means that whenever two or three are convened at a JC, there Jesus is to give them the thumbs up for conducting the spiritual witch-hunt!
