Not all warfare has to be physical. There is 'spiritual warfare', the protecting of our souls while at the same time seeking to save others. A true believer in Christ will not seek the destruction of others. Proverbs 25:21-22 (Solomon), Matthew 5:43-48 (Jesus), Romans 12:20-21 (Paul)

Look at Revelation 3:16 While 'appreciate' may not exactly be the right word, I do think that God does view atheists more favorably than those that bastardize His Word to suit their own agenda or those that acknowledge the existence of Himself, but don't care enough to do anything about it. But that's just my take on it.
Furthermore, why do people have this idea that God is going to 'kill' everybody? Oh, right, my bad, that's a JW 'teaching'. Leave that crap behind once and for all; why do people hang onto the JW perception of God even though they know what a load of bull the Watchtower is?
Your question seems to take a lot of posits for granted.
In the example being given of John's application of "anti Christ", he was addressing one specific situation that he was facing and countering. His application does not exclude a range of other applications of the term by others to other opposers.
The term can broadly mean a person or an organisation that places itself in the place of Christ, claiming to be the Christ (the Anointed).

Doesn't it seem like those who are outside the realm of "the church" will see things in that logical way, while those who are within the mind and behavior control of the organized religions will see the non-joiners as being the anti-christ as they are opposed to organized religion?
