You can guarantee their "Legal Department" will have been over the manual extremely thoroughly even before it was released in the first place.
However, since the Royal Commission has been far more penetrating of the organization's inner workings than even the Legal Department could have forseen, the organization likely now wishes even more of that current manual had been redacted.
The manual leaves absolutely no doubt whatsoever who is running the organization: The GB. The members of the GB are more - much more - than the figureheads thst their own appointed officials try to make them out to be.

My guess is that the two areas that they have requested be redacted are:
Personnel Committee because it lists the names of individuals serving in foreign countries where their work may be banned or illegal and hence they clam to publish such names and details could possibly put these individuals in danger or either persecution, arrest etc.
Publishing Committee because it will have all the details, the relationships and connections of their business dealings, private contracts and the very detailed financial stats of the organisation. ie: All the money.
I can think of no other reason why they would request these parts redacted and why the judge would grant such a request.
