Russian government has a legal obligation to implement rulings of international human rights bodies established by international treaties such as ECHR.

Good luck with that.
Russia refuses to accept any ruling from the ECHR that goes against Russia's constitution

Good luck with that.
Russia is part of the Vienna Convention on the Law of Treaties, meaning the new bill signed by Putin does not relieve the Russian government of its legal obligations.

Regarding Russia obeying any possible EU ruling...
Can't see that happening, at least not while Putin is in power.
He does whatever he wants to do.
And he would have known that, that would have been a possibility... So I just can't see him backing down on something that he already would have counted the costs and benefits of doing...
And thankfully, he chose to take appropriate action against the extremist organisation, with it's extremist, hurtful, harmful and lethal policies and practices.
Besides... The noise against the watchtower is growing in the EU... look at the Netherlands report and subsequent call for an investigation, from the other day...
As well as the two ongoing inquiries/commissions in the UK...

Again, what are you talking about; good luck with what? What do you mean?
Should WT appeal to ECHR and loose, then it seems they will have exhausted all legal means, and legally they have lost to Russia but should they prevail in ECHR, the Russian government is legally obligated according to the provisions of the Vienna Treaty regardless of whether or not the Russian government chooses to believe it or not at this time.
Albeit anyone can point a gun to someone's head and take their property, but if it is illegal, at some point in time legal consequences are inevitable. But the legal battle is ongoing, wt may still loose in ECHR should they appeal to this Court.

The first mayor of St. Petersburg Anatoly Sobchak played a major role in promoting "Jehovah's Witnesses".
Was he killed because he was too America and too JW friendly?
In June 1999, his friend Vladimir Putin became much stronger politically (in a few weeks he became the Prime Minister of Russia)
His friendship with Mr Putin dated back to the 1980s, when he was a law professor in the city then called Leningrad. On February 17, 2000, Putin met with Sobchak and asked him to urgently travel to Kaliningrad to support his election campaign. The Democratic Union party led by Valeria Novodvorskaya made an official statement that not only Sobchak, but also two of his aides had heart attacks simultaneously, which indicated poisoning. both bodyguards of Sobchak were treated for symptoms of poisoning after Sobchak's death, indicating at a probable contract killing by poisoning.

Putin began his political career at the beginning of the 1990s as a close associate of his father, the mayor of Petersburg, who was still loyal to him when he fled corruption in Russia in the mid-nineties, presumably politically motivated. Rumors say Putin is Ksenja Sobchak's godfather. In the first decade of her reign, she was the supreme glamor girl of Russia. She moderated popular television broadcasts and attracted the attention of all the rich and beautiful in the country. But when protests against Putin's rule began in Moscow three years ago, she suddenly appeared among the demonstrators.

Another prominent person who supported JW mentioned in the article above is Mikhail Fedotov.
...(JW) were warmly welcomed by the supporters of religious liberalism - one of them was the current chairman of the Human Rights Council under the RF President Mikhail Fedotov.
He is the present head of the Kreml Human Rights council and one of his comments appeared lately in the HR councils news section.
Representatives of the religious association discussed the question of what legal consequences the decision of the Supreme Court will have in the case of the liquidation of the organization "Management Center of Jehovah's Witnesses in Russia".
Mikhail Fedotov stressed that freedom of conscience remains one of the most important constitutional values in our country.
