Atheism is not based, according to your perceived, misinformed (intentional or otherwise) understanding, on pseudo science.
Atheism never requires a leap of faith.
Atheism is a position only one thing, one thing (repetition for emphasis). It is the disbelief in the claims/assertions of any god that people like to gratuitously toss around.

The bones are simply burials in the Dakota Sandstone. They were discovered 15 ft down not 50 ft. They are not integral parts of the host formation. It is likely the bones were an intentional or accidental entombment of native Americans in a mining environment. The bones are largely unfossilized and of modern appearance, except for the greenish stain, which is not malachite. There is no evidence that the bones support dinosaur/human cohabitation.
